NTFS vs FAT32

i am running 2 HDD , 1 is 40 GB quantum fireball ( 5400 R.P.M ) other 1 is 40 GB Samsung ( 7200 R.P.M ) , now both HDD partition is on Fat32 , and for last few days my pc is being damn slow , a program takes 1/2 minutes to run, and so on. if i re make partition and this time in NTFS will it cause prob ? as i have a old HDD ( the quantum 1 ) ... thx in advance. ( my os is XP Sp 2 )
 
there should be no problems in putting an ntfs filesystem on the hard disk. what operating system are you running?
 
disregard that last question. i can see your running xp sp2. yeah, you should have no problems in setting up an ntfs filesystem on the hard disk(s).
