I don't know a whole lot about normal temps, so I'm wondering if there is something I should be alarmed about here. Under 100% load, my cpu runs at a cool 29*, but my system temp is 46*. Ambient temp is only 24*. Why would my system temp be so much hotter than both ambient and my cpu? I thought my cpu was the largest heat generator in a system, and would be the hottest point.

It really depends where the temperature sensor is placed. If you have a very decent cpu heatsink the system temperature could well be higher than normal. Having said that I have never known of case temps being higher than the cpu temp.
I really wouldn't worry about it personally. 46 degrees is not too hot for a case to handle (nor cpu as a matter of fact).

Another thing you should check is if your graphic crad and power supply are in order. If you OC you graphic card then that could heat the sys temp and if your power supply is top end then you shoud make sure the fan/s are not dusty... all in all its prob. the case not having enough circulation, I have a crappy case so i keep both sides open at all times.
What I am trying to figure out is how the 46 degree air in the case is cooling the cpu down to 29 degrees. Isn't that technically impossible? How could air cool something to a temp lower than the air itself?
Also, I thought about it for more than a half second and realized it was my 6 Hdds heating it up. I got a Thermaltake Xaser III V1000A, so I don't think my case itself is the problem.

it may be as magic man said, in that it all about the placement of the sensors. it could be that your sensor used to detect the ambient sys temp happens to be in a bloody hot place, maybe near you 6 hdds. So its not really giving a acuate reading of the temp everywhere in your case.
Although i agree these are a big differences we are talking about. And you idle temp is quite cool. Maybe you should just stick in a thermometer in the case and see what temp it reads, this may tell you which sensor may be buggered (if any)
Well my case has a thermal sensor that i can pretty much place where ever I feel, it is currently outside the case so I know the temp of my room, since my mobo has got thermal sensors on it and I have some software from Via to monitor it all. When I moved the thermal sensor around inside my case, it was quite clear my hdds were the source of all this heat. I think I'm going to work on figuring out a new airflow pattern so I can draw some cool air across those drives. I thought I had put my Dremil away for good with this case (after I threw a switch in to turn the bright "Thermaltake" logo on the front off for when I go to bed), but I guess not.. I love case mods.... I know I'm going to have to figure out some new fan placement to get everything right.
