As my experiences, I prefer PS3 controller because of six axis joystick and more easy to control player. I can easily control player on Call of Duty series game. I was struggle with xbox controller, why? Most time my thumb finger can get badly hurt if i play about one hours.

Another reason i prefer PS3 controller, it has blu ray player.
 
The ps3 joystick is more responsive (smaller dead zone) making it better for fps. Assuming you have the ability to use this to your advantage. But really it's what ever you feel more comfortable with.
 
I too prefer PS3 controllers over 360 ones, and I sometimes use both. When I tested one of my xbox controllers, it was pretty slow (when I pressed up, it would take a bit of time), but might be I was just imagining it.
 
I'm going to have to go against the flock of sheep with this one and say the 360 controller is better for fps. The analog sticks feel more responsive, and you have an entire trigger rather than just bumper buttons to shoot with. Plus the ergonomic design has actually been updated instead of continuously being rehashed since 94.

I've only had an XBox since last Christmas but I feel the XBox controller is way better, IMO the PS3 controller has the left stick awkwardly positioned and having got used to the triggers playing without them feels... stiff. I've spent some 8 hours playing shooters in co-op with my brother this weekend alone and my hand and fingers love it :D
 
The xbox 360 controller is much,much easier to pair with a computer. But if that's not why you want to know,I prefer the PS3 controller because of the joysticks and smaller size.

I prefer the 360 controller, i have big hands so the large controller of the 360 is much more ergonomic for me, and like byteninja said, presuming you have windows its microsoft with microsoft after all!
