I bought the R7 260x which came with a 6 pin connector cable for the power but my power supply has four 6 pin connector so should I use the one that came with the card or just put it to the side and use one of the 6 pin connector on the power supply for my video card? Or does it really matter?

As said, using the 6 pin connector from the powersupply is what you should use. This, will give the card a more reliable and stable power feeding from the powersupply's 12 V rail / rails. The 6 pin video card to a 5 pin molex power adapter that comes with the card, are only a substitute if you have an older psu that does'nt have any 6 pin power connector. Or if you intend to use dual, identical Radeon cards in a crossfire or for the Nvidia cards an SLI setup? But your psu only got one 6 pin connector.
