Rebooting windows with a split hard drive

I have a 250gb hardrive which has been split into C: drive and a D: drive. The C: has all the regular files and programs that an unsplit hard drive would have on it. The D: is almost completly empty only having backed up drivers on there with 100odd gb of free space.

I would like to restart my windows as i've been have 1 or 2 problems that im finding impossible to fix, i just think its time for a complete refresh.

I have around 40gb of files on C: i would like to keep. If i were to copy it to the D: side of the split, then reboot windows, would it still be on D: after the restart?

It should be. If you copied it over and everything went well, it should still remain there as long as you don't go back and delete them.
