Rooting decreases performance?!

I have a nexus 7 2nd gen and a while back i rooted it (im sure some of you remember that whole fiasco)
So i have not really used it since because i got new phones and stuff. so today i cleaned off the dust and booted it up (still had 90% battery!) the tablet was very very slow. i thought it was from just being turned on, so i waited a few hours. still bad performance when opening basic apps like settings. even the app menu lagged. so, not caring about a rooted device anymore, i factory reset it (deleting the root) and now it runs like butter. it almost gives you that feeling when you use a iPhone because its so fast, but yet so smooth. Keep in mind, when it was still rooted it was NOT cluttered with apps etc. just clean. So whats going on here?
