Transfering

I just put in a fresh hardrive taking out the other one.

I want to know if I put the old one in would there be something to trace that I put it back in?

Would the files or something come to the new harddrive?

I want to just transfer some files and take it out.

Also how can I get rid of everything of the harddrive?

You can set the new HDD as Master Drive and the old one as Slave Drive, this way you can transfer files between the two drives. But if 1 gets viruses/trojans/spywares both drives will be infected.

The first thing to do there is OS the new drive and make sure you have protection like antivirus antispyware, etc. already installed and run a sweep of the old drive when you have it slaved off of the new one. Unless a virus had infected your system while running the first drive most of the files will be of worry since spywares, adwares, and other things collect in the IE browser cache and hide in the Windows\system32 folder often.

Files you have stored in folders you have created separately are generally free of "bugs" with the exception of a few I-Worm type viruses that replicate themselves by spreading to different folders besides the ones creted by Windows and software installers. I've let a few run to see where they would spread to and managed to see only one outside files infected.
