Vista and Partitions

I have 3 partitions on my HDD;

1x EISA (recovery tools, pre-built PC)
1x Vista
1x Data (stuff I don't want to lose in a format of the OS)

I want to do a clean install of Vista.. if I use the disc and do the clean install on partition C (Vista partition) will it effect the EISA or Data paritions at all?

I also have the option to 'Recover system from cd/DVD' ... is this the same as a clean install? If so, I'd prefer this option to preserve my system tools in EISA.
 
The reformat of the C primary would lose anything there while not touching any other partitions except where the existing mbr is located. Vista will jump on the first primary type partition seen on a drive when installed. That wouldn't effect a second storage partition since there's no other version of Windows to add into it's own boot information. If the system is still under warranty you will void that if you delete the recovery partition and can't restore to factory defaults later.
 
If that's all it is that would replace the current version of Windows. Otherwise you would need a full version to install to the drive by itself. Here Vista went onto a second drive where at first it was a stand alone there.
