The OP didn't state USB wireless dongle and there is such a thing as a USB ethernet dongle so, which are we talking about? I'd probably still go for the PCI card since you have a slot.
 
PCI card is certainly more permanent, doesn't take up a USB slot, and less likely to be damaged by moving things around on the desk...
 
I know we are talking desktop here, but also less likely (Expresscard) to be damaged by forgetting to remove it when putting the lappy in its case. Been there too much.

I hear you... it was totally worth installing an internal card and antennae in my old laptop-- kids broke three PC cards).
 
I wish I could install an internal card. I am not getting anything recognized in the Mini PCI slot in the laptop. The slot itself is damaged. So, I am down to expresscard or USB, and I am on my 3rd USB in 2 months.

3rd USB why do they break so offenten and pci is out of the way
 
the keep breaking I keep forgetting to remove them before I drop it in the case. they generally break right at the base where the usb plug attaches.
 
If the router is close enough for any of the two. I would go for the usb as it can be use for any computer and easy to change, you don't have to open the case and better you reserve the empty PCIe slot as you might want it for something else in the future.
