First one has a better graphics card but a weaker CPU, and the second one has a slightly stronger CPU but a weaker graphics card.

It's a tough one, but the first one would probably give better performance in games because of the stronger graphics card.
 
I don't think the motherboard on option #2 supports overclocking. Needs a Z87 chipset.
But for gaming, I think option #1 would give more FPS.
 
I heard that the first motherboard has something that is being phased out? Which is why my friend changed the motherboard on the second one.

No. It's running the AM3+ socket which still has two more "generations" so to speak of processors coming out for it. It's the newest tech from AMD right now.

Same as said before, first will give better gaming performance. If that's all you're planning on doing I would go with the first myself.
