Windows Raid on Secondary disapper if i format raid on primary??

It is that time of year when i'm going to format my primary drive(s) - SATA RAID, however because i setup my Secondary IDE Raid through windows will it disappear? I really can't afford for it to be removed as i've backed up everything i need to the secondary.

no promises, but if you unplug drive #2, format drive #1, and plug in #2 again, it seems to me that it would boot, but again, haven't done it before so no promises
