Good question. It think it would stay in the recycle bin - or it wouldn't let you because active things are running in that folder.
 
you can't delete windows folder, even with the use of unlocking software most files are being use.
Or you can try terminating explorer as as process and go to File-->New task, from there delete the folders !!! if that works !!
 
It will say, "Access Denied".
This is the main reason viruses and malware are aimed at infecting the Windows folder and not deleting it as such.
 
Just open up a diff OS and hit delete:D you most likely get bootmgr is missing press ctrl alt del or bcd is courppt or ntdlr is missing;)
 
You might be able to delete various .dll and other system files, so when you try to do a certain task it would most likely crash, but if you are in the OS then you can't delete the Windows folder.

Now if you booted up into another OS and deleted it, it won't boot you and most likely will see a BSOD screen, or it will say "Missing Operating System".
