Does the C2D E6300 stock heatsink which comes bundled with the processor comes with instant thermal paste on it or not.Do I have to put TP on it manually?

it will have a Thermal pad on the heatsink,Then you just remove the cover off it.

It actually has a paste preapplied not a pad, it will look like 3 silver bars on the bottom of the heatsink, the excess will get pressed out from under the heatsink when you attach it.

Well it was installed by me and my fren and we both forgot to remove to the cover.Have I damaged my heatsink and CPU as well?

I am getting artic silver 5 sooner so planned to put that thing but I think I have made a huge mistake by not removing the cover. Will it be ok or I have to change the heatsink?

I've built many C2D systems, and have never had a cover on the stock HSF. If you put on AS5, make sure that you thoroughly clean off all the old compound from both the CPU and HSF before applying it.

I didn't think so, in fact I don't think any stock intel heatsink I've ever worked with had a cover, just the paste strips.

Also, if you left a cover sticker on a heatsink you would find out pretty fast

How can I clean up without damaging it?

Just take the heatsink off and use a kleenex or papertower or whatever and some rubbing alcohol and wipe it off.

On mine there was a plastic cover over the thermal compound if that's what you mean, I just took it off though./

But that cover was painfully obvious right, it wasn't like a little clear plastic sticker over the bottom was it?

the cover you remove off the thermal compound before you install the heatsink.
