Side panel on is better for airflow.
Definitely depends on the airflow, a case with proper airflow will have better temps with the panel on. I actually experienced this the other day when I took the case off of my xbox 360 and it promptly overheated soon after I turned it on.
Also, if you feel that the airflow in your case isn't optimal, a good test to determine what temps you would get if you had perfect airflow is to set a floor fan on high and blow it into the side of the case with the door off, guaranteed to get you better temps.![]()

been doing some testing and found With a generic case i got better temps with my current air flow setup with the side panel on.
But after slightly moving my fans to compensate for the missing side panel i got a few degrees cooler.
and again when i aimed my 30cm fan at the case it cooled down 10 degrees but in just about 4 hours use i found the dust building up was way to much so im keeping the side panel on
